Get a piece of cotton and get it damp with warm water and use it to gently rub it's genitals. You will have to do this after every feeding.

Rubbing with a warm wet cloth is right. But also, you need to find a wildlife rehabilitater in your area and take the squirrel to them. If it is too young to go to the bathroom on it's own then it is too young (not to mention-probably illegal) for you to have it. When they are very young, they can't go unless the mother makes them (same with dogs and cats!). That keeps the nest or den clean. Plus it will need formula from a bottle. But, if it's an older squirrel, and it IS eating on it's own, it either needs rehabbers help or vets help and you shouldn't keep him. It might be tempting but for your sake and the squirrels sake, it needs to go to someone that can really give it what IT needs.
give it some fruit that it can eat. and some acorns. water, or if it is a baby get a baby milk formula or ask ur petstore or vet. hope tihis helps.
